I found that this book did a great job of conveying how to use R as a programming language.

Data Manipulation With RSpector, P. (2008). [highlight]Data manipulation with R.[/highlight] New York: Springer.

This book is great for getting the hang of data management with R. I found it really clear and helpful.

ggplot2 elegant graphics for data analysisWickham, H. (2009). [highlight]ggplot2: elegant graphics for data analysis.[/highlight] New York: Springer.

Written by the creator of ggplot2, this book presents how to make elegant plots in a thorough and clear way.
